This list is based on my sentimentality, memories of time well-spent, of things close to my heart. Not on the novels' quality (you should still check them all out). I will try to sort them somewhat reasonably, at least.

If you think this list is missing some novels, you should cry about it in your closet. If they aren't here, I haven't read them (or liked them enough). Prolly because they got buried in my 'to read' list. (Yuusha, Aruiwa Bakemono to Yobareta Shoujo; tr*sh of the Count's Family; M E M O R I Z E, Omniscient Reader's Viewpoint; Sevens; Monster Paradise; Pivot of the Sky; Release that Witch; Reverend Insanity; The Dark King; etc.)
Don't read anything below 50th place on this list, it's not worth it.

List of novel that have good plot, especially novel that give different perspectives than your usual trope. Not in particular order. Mostly not romance focused, might contain bl/gl. Does bl/gl even matter when it almost didn't exist?

No self insert, no useless harem, no narcissistic young master, no assasin reincarnated into young lady of some family.

They are all translated at some point, so you should be able to find them somewhere on the internet. <<less

Another story is: "Tyranny of Steel" The story progress something like Release That Witch. MC makes Austria become a power house by introducing gun technology... more>> in an era of cold weapon. Some reader says its unacceptable since MC does not have super power like the witches in Release That Witch but the author keep mentioning the MC have an almost photographic memory and he is an engineering soldier who focus on technology knowledge. Warning: MC is g*ooming his teenage fiancé to be his wife. There are s*x scenes too. (Recommended but with warning: Adult/Mature tag.)  <<less

First, a few worthy mentions that aren't on NU:
1. Castle Kingside (rewrite) - a lot of inspiration from Release that Witch, imo improved! Warning: it's slow. Kingdom only begins around c60ish.
2. The iron teeth - although territory development comes late in the story, it's well done and exotic, being based on a goblin kingdom
3. 1632 (published book) - an American village goes back to the 30 years war. It's much less fantastical, but has a lot of similar elements to other kingdom building novels.
4. The Eagle's Flight - highly intricate fantasy webnovel
5. Defiance of the fall
6. Randidly Ghosthound - neither Randidly nor Defiance of the Fall focus on kingdom building, but they both have elements related to setting up a post-apocalypse system city - complete the quest to get the village crystal/coin!
7. The Expansion (Legend of the Arch Magus) - [have not yet read] - recommendation from Hitexh in the comments
8. Enlightened Empire - weaker than the others <<less

Thrash novels are too prevalent, that's why I made it easier for everyone and just made a list of in mea sentetia novels that actually do have great plot or those that stand out from their peers. These are the must reads. ... more>>

PS: Honestly just read Brandon Sanderson, George RR Martin, Robert Jordan, Patrick Rothfuss, etc. for actual good fantasy novels.
