You really need to experience of the crappier stuff out there before you can appreciate this presence. It's like Madoka - if you didn't know what magical girls were or anything about the genre, you wouldn't really be able to appreciate the dark and interesting twists that Madoka created.
In this one, you can see a strand of karma or scales or "equivalent trade" in the works. For every reaction, there is a counterreaction. In every wish/bonus the MC gets, there is a payment the MC needs to make. There's no free lunch in this world, and this story utilizes that beautifully to the max.
the author utilizes the plot point of the evil scientist to show the reader that, good and evil are two sides of the same coin. For example, certain scientific breakthroughs in the past have not used the most ethical means. Of course, that's no excuse and humanity is always trying to get better, but the world isn't black/white. And so this horrible, evil, researcher who did the worst things to the MC, also, in part, contributed to his salvation through his ownership of advanced technology from his experiments.

If the author wanted to make us suffer, we would have to follow the MC through all the suffering of his first and second life. And I think it would be too much to bear, which is why I think everything was in the right proportion.
